    Let's start with a few facts.

    In season 10, we encounter two Lex clones (LX-3 and LX-15). Both clones are shown to possess the memories of the original. Something previous clones (not counting Bizarro, who wasn't created by human science) didn't. Suggesting that someone has implanted Lex's memories into their minds. Why would someone bother doing that, for what is just to be perfect donors, if Lex ever needed one?

    In season 11, the Intercept technology (introduced in "Fracture") is shown to be able to transfer a human consciousness into a computer, with Hank Henshaw and Tess Mercer. The person who introduced this ability was none other than Lex.

    In "Lazarus", we see Lex being in the abyss between life and death. Meaning that he was somewhere inbetween at that time. He hadn't died in the truck explosion, but he wasn't entirely alive. But, we saw him die in "Requiem", yet here he's shown to still be in limbo... What we saw would likely be some be described as Lex's soul. However, the existence of such things is open to debate. Different belief systems have their own opinion. All that can be said is that, assuming such things exist, we don't know how they work.

    What I'm suggesting is simple. Right before the destruction of his body, in "Requiem", his consciousness was extracted by a variation of the Intercept technology. The reason LX-3 and LX-15 had his memories, were because of earlier attempt to upload Lex's consciousness into a new body. That's why LX-15 began to lose his memories after a few months. The technique hadn't been perfected yet. It wasn't until LX-0, that the people working for him managed to perfect it. Transferring his consciousness, his soul (if you will), into a new body. Which would then be, where he gets the idea to use the Intercept technology to transfer Henshaw's consciousness into a robot body.

    As for who worked on him. Well, if I were to write a continuation of Smallville, I'd say Ultra-Humanite.
