Actually, it makes perfect sense.
Henry not being what he appears: Well to Rumple, he's Regina's adopted son/Emma's biological son. Rumple is still piecing together Emma and Bae being together, so he hasn't quite pieced that Henry is his Grandson.
Henry being his undoing: Henry brought Emma to Storybrooke. Because of that, Emma is in Storybrooke to make the deal with Gold. Because of her breaking the curse, Gold finds a way to leave Storybrooke to find Bae. Because he finds a way and leaves Storybrooke, Cora and Regina are devising to find the dagger so they can control him.
While we do know that Snow finds out about their intentions, my guess is that they're going to find the dagger, and all hell is going to break loose. Rumple is going to come back, and they're going to control him. Now that Mendell has sent "her" the video, we also know that all hell is going to eventually break loose in that department at some point too, so the two are going to most likely coincide with each other.
In the end, I have a feeling that it's going to lead to Rumple's death, hence the prophecy of it leading to his "undoing."
The sad thing is, it doesn't even matter if Gold kills Henry now, because his part has already played out.
