From practically the second that Lois shows up on the scene, Martha *sees* that there is something going on between her and Clark.
You'll find that before season 4 started she was always trying to push Clark and Lana together, yet after season 4 her tune started to change to "There's a girl out there somewhere for you Clark."
Martha knows that there's something about Lois that just "clicks" with her special son. Lois in turn really adores Martha and I think in some ways Martha's nurturing side comes out to Lois which is why she asks her to stay with them whever Lois is in need of shelter.
Clark makes snide comments about Lois all of the time to Martha but she just shakes them off - she's got mother's instinct going for her that her son's not being honest w/ his own feelings towards Lois. She just happens to do whatever she can in order to allow them to spend more time together to see if anything does/can happen.
