I almost feel like maybe he brought Thawne back to the future, but it was the wrong future. That explains how they both have their memories.

I think it's the BTTF scenario. Barry created a new timeline but, our original timeline is still moving forward.

ya things seem weird in this episode. feels like there was a gap missing somewhere from the finale to now. probably will be explained more later im guessing.
