He didn't switch bodies, he used the "body transfuser" (lack of a better description, similar to blood transfusion, except its life force) to physically assimilate the real Well's energy and appearance into his own. Must be some advanced tech in the 25th century.

It was just how I understood it for myself. He switched places with the real Wells and fried him in the process.

Sometimes he sounds similar to his portrayal of the Joker. Though the Trixster was the basis of his Joker.
