I thought about it all night and I think I might know. This is just a guess. I do not think it is Martha even though she will come back for 1 episode. Nor do I think it's JSA or General Lane. Since the red queen was shown, it has me thinking it could mean he is working with Tess. We know she betrays people at the drop of a hat or another guess is it could be Lana, she is sneaky enough to pull off something like this. Lana and Tess could be working together with Jonn.

Could he have meant Zod? Lex is a possibility as well. He was attempting to prepare for an alien onslaught that he feared Clark would spearhead. Perhaps he's realized that Zod and the rest of the Kryptonians are an even greater threat.

Gods of New Genesis? Remember how he was already working for Jor-El? This would be a cool angle, too. It seems like they've started to hint at Jack Kirby's Fourth World, anyway. I think it'd be cool. I mean, they're already doing everything else, early. Might as well throw that in there, too.

This is what I think too.

Given that the show seems to be hinting at Darkseid as the main threat for Season 10, I could easily imagine that John Jones is working with Highfather and the rest of New Genesis in secret to try and thwart the coming invasion before it's too late.
