Since Clark went back in time and saved the baby Kal-El, would that ultimately change some of the transmissions that Virgil Swann intercepted from Jor-El?
I'm not sure if Brainiac going to murder Clark in the past directly affected the messages that Jor-El was sending, but I figured that there would be some change to it.

I wouldn't try to delve too deep into the whole time paradox issue. It is just a fictional storyline and its really hard to tell a good story trying to mess around with it.
If you really want to get deep into it Clark would have never have been able to go back to stop Fine to begin with. This story assumed that the 2 moments in time were actually occuring simultaneously. However the truth of the matter is the past isn't occuring simultaneously with the present, once Milton Fine entered the past, the present would have already felt the effects of Fine's actions while in the past. Aka Clark would have been stamped out of existance and wouldn't be able to go back into the past in order to prevent Fine from killing him..as he was already dead at that point
