Probably because it was the FoS that made it possibly and she is from the House of El so he needed her to activate something. Just a guess.

He looked at her bracelet in Veritas. Perhaps that's a connection to the fortress that could open up the portal?

That is the most accurate and sensible guess I've read so far, also I doubt Brainiac being just a darn android would be able to operate the equipment without a living kryptonian present something like that also happened in the fortress as I recall...

Brainiac can't access the FOS...In the episode Solitude he needed Clark to insert the crystal to release Zod. Therefore, if Jor-El controls the portal he could have prevented Brainiac from accessing it.
What's not clear is why he needed her to help him return to Krypton in the past or was there some other reason.

Im sure this would be the most logical reason. We have seen Jor El's ability to manipulate time before (sending clark back to save lana in reckoning)..otherwise Braniac could have just gone back and done it himself without anyone knowing about it..which would have been silly

He needed a living, breathing, and willing kryptonian to help him, of which, clark was not willing.

Wait but Brainiac and Kara didn't go through a portal to reach Kypton, they flew through a black hole (Chloe found out in the previous episode with the NASA pictures). So why did Brainiac need her? He could have flown himself?

I think Brainiac wanted Kara so he could slip into her shoes and at the same time send her the PZ. Clark had already proven that he could figure out a way to best Brainiac; Kara was unproven at that point. But yes, I think Brainiac needed a house of El member to do what he intended/intends to do.

My guess is only an EL could have gotten into The room where Kal El's rocket was taking off I mean why keep her alive for so long and why keep her close enough where she can stab him.

I think he wanted to ensure her survival so he could be sure that Zod would be able to be released from the Phantom Zone.
He couldn't take the chance that she might be dead in the future too. That's what I think.

Yep. IN the AU Brainiac mentioned Kara's FoS and using it to free Zod into Lex's body.

So far everyone has said "I think" or that sounds right, or a good guess etc... They never addressed it in the whole show. It was just something to add into a story that had no real purpose to it. I doubt he needed her to open any portals because his sole reason for going back to krypton was to kill clark as a baby. He didn't need kara to do that, in fact she would have only hindered his efforts. As for the portal, it is a portal, not something kara creats or activates. They just exist there on Krypton. Most of them were destroyed except for one. The one leading to the fortress.
This is yet ANOTHER plot hole in the series of smallville.
I mean fro F***s sake they still haven't addressed why Kara was thrown to New jersey with no memory. Or why Jor-el froze Clark in the fortress. Yes yes yes I know Chloe said it was to ensure clarks survival or something like that but they never said why she thinks that or who told her. It's simply lazy writing. They can't be bothered to write it into the plot so they let us just guess what the reason could be. Guessing is great to add excitiment about an episode but at some point they need to address it or it's just a freaking plot hole!
Sooo mad right now.
Then again, they never addressed how Brainiac infected the FOS and used it to release Zod until an interview after "Vessel", leaving many of us ridiculously confused and spouting wild theories, so I'm not at all surprised. As far as Kara ending up with no memory in Michigan and Clark's super time-out in the Fortress, I thought that was a little more obvious - Jor-El clearly thought Kara was acting for Zor-El and did it so she wouldn't cause any damage, and freezing Clark was punishment for releasing Zor-El's clone or whatever it was and almost letting him take over the world. I could be wrong, but at least that was my thoughts. But you are right about the guesses on this one...I can't see any rhyme or reason as to why Brainiac needed Kara since they never actually explained it (though they still might), but right now it just looks like they did it to add some some more drama to the show by making Kara play a role in Brainiac's plan, even though she actually did nothing for him from what we could see. Plus it allowed her to warn CK from the past about the aforementioned plan. If she couldn't do that, he would have been royally f***ed and then we'd have no show.
Did everybody miss the Last scene of Apocalypse?? I can't believe that there are people saying that it is a Plothole... jeez! give smallville a break.
Brainiac was Laughing at Kara's face even thought he "failed" killing baby Kal-El. At the end Kara was having like a stomache.... Soooo is it possible that there is a conection???!
