Brainiac doesn't need the yellow sun, because he runs on energy; on Earth, it seems to be electricity and on Krypton, it was the core that created the crystals, since Brainiac was formed by black crystals that was shown at the end of "Arrival", so, if Clark goes back in time to Krypton, it will be weird to see how Clark faces off against Brainiac when he will be powerless; unless Jor-El from real time protects Clark in a way that lets Clark keep his powers.

Kryptonite isn't dangerous until it comes into contact with light from a yellow sun. If that wasn't the case how could any kryptonians live on a planet made entirely of kryptonite
