Good Eye. I noticed Lionel had a green speck in his eye when Lex I.D. ed the body. Not sure if that means anything or not. Also after rewatching the funeral I noticed that the grave was unmarked. Nothing at the foot or the head. No one will remember his name indeed.

I thought that it was touching that Clark dropped the dirt on Lionel's grave the same way he did with his father if my memory serves.
I just watched it again and he did say thank you just before the credits.

He mouthed the words, but I couldn't tell what he said. In slow-mo it's too subtle to pick up. Thought at first he said Amen or goodbye. It could have been Thank you. Need the script:)

Yes I watched it again and it's not out loud but his lips part and he could have even said just "Thanks" because thank you would have been more lip movements but thanks would only take a simple opening of lips.

When Clark was staring at Lex, and Lex was staring back, Lex actually smirked slightly. It was kind of like Lex was saying, i know you know i killed him, but i know your proof is gone.

But i agree, with how funny MR is on set, that probably took him a while to do ;)
