If Bizarro has Clarks DNA...could Bizarro has "fooled" Jor-el and the FOS into thinking he was Clark?

Considering that Jor-El's the one who put Bizarro in the Phantom Zone, and Bizarro's a Kryptonian experiment, I would think it's more than likely that Jor-El would have the ability to sense when Bizarro's taken over a Kryptonian body.

Also, just because Bizarro used Clark's DNA, that doesn't mean his entire cellular structure is identical - it reacts differently to radiation for example, which indicates that they're not genetically identical.
