My guess is that Bizzaro was on Mars, and when Zor-El decided to block the Earth's sun, it caused some weird effect on Mars that enabled Bizzaro to break free. This would explain the "consequence" Jor-El was alluding to.

Zor-El caused the eclipse..if the sun was blocked out for the whole solar system, then there was NO sunny side of Mars so Bizarro was able to get moving again...
That's my theory anyway

that actually makes a lot of sense. i bet that's what it was.

That tells me that Zor-El knew about Bizarro being around. I see no other purpose for the eclipse other than giving Bizarro a chance to return to Earth under conditions of darkness. I think BizarroVan is right that Zor-El did create the Bizarro phantom.
And the only way Zor-El would know about Bizarro being around is if he not only showed up physically in Blue but had been around in a non-physical form all along...as in being the AI in the FOS.
