After he zapped the super virus, they made a point to show a grayish spot on his hand for a few seconds. Does that mean that Peter has the virus now?

No, about the items in the storage room, I rewatched that part specifically so I would remember what was in there. I made a thread about it.

Actually, in all seriousness, most likely it's a Hero's brain. We have to hope Sylar doesn't find out about it. It'll be like taking candy from... a jar of candy.

It was ashes. Superheat a virus to over 500 degrees and it dies.

Yeah, it was just the ashes of the virus and the tube it was in. He nuked it, it's now an ex-virus.
