I didnt' catch it on the first viewing but in the opening scene Zor El tells Kara that she has to go to "rescue" Kal El. Now, Jor El has sent him to earth to rescue him from Krypton and it's clear to me now and should be to Kara that if she were to kill Kal El or bring him back to Zor El then he would be out of the way and he would (in his mind) be free to pursue Lara. There was no need for Kara to rescue Kal El from anything. That scene would have taken place after the scene on earth where he made a move on Lara so it is all tied in.

I got the impression that Zor-El was actually going to have Kara protect Clark because he seemed to be in love with Lara. How a blue crystal which is supposed to take away Clark's powers is going to protect him is beyond me.

I strongly believe that Zor-El is who we have seen in Clark's ship, the FOS, and the caves and that he's trying to raise Clark like his own because he sees himself as Lara's rightful husband and that Clark should be his son. So I think he erased Kara's memories to prevent her from remembering the bad stuff he did and siding with Jor-El. I think Jor-El gave her the blue crystal after implanting or altering her memories (like what Kevin Grady's father did to him in Blank) to make her think that Zor-El was the one giving it to her and sending her off because after Zor-El removed her memories of the bad things he did & brainwashed her, she would not trust Jor-El. I think that lapse she had while flying was a result of Jor-El implanting that memory in her mind.
