So, when Gabriel meets Maya and Alejandro he says his name is Gabriel Gray. That's all right. In this episode Bob refers to him as Gabriel Gray too. What the hell is going on here?

Well, Gabriel use his real name with Maya and Alejandro because he didn't have his powers with him, so he didn't feel special and associated the name Sylar with his abilities.
Now, Bob could have used the name Gabriel Gray to play down the importance of Sylar due to the new threat they are facing (the nightmare man? this Adam whatever? the virus? does he know anything about the future Peter is visiting?) or he could have been behind Candice and the stripping off of Sylar's powers so he knew Sylar was normal again, that's why he used the name Gabriel Gray when referring to him.

Gabriel Gray is his real name. He used the name Sylar because of his watch. It was shown in the season 1 episode "Six Months Ago".

Wasn't Sylar the guy he killed to become telekenetic?

No, that guy's name was Brian Davis. He came in Gabriel's shop after Gabriel called him and when he introduced himself, Gabriel looked at a watch he was repairing, saw the name Sylar and said:
"My name is Sylar.... Gabriel Sylar".
Brian Davis showed him his power, but asked Sylar to make it go away. Sylar was ashamed by this request, killed him, eat his brain and got his power (telekinesis).
