Okay what is so special about this blue Crystal that the US Govt has? What is it suppose to do? Isnt there blue Kryptonite to and if so what does it do?

i was thinking it could either be blue kryptonite or just a special crystal that could possibly be used in the fos that could have lara's memories/ai in.

It's not blue-k (we haven't seen it yet). The crystal is supposed to guide Kara once she's on Earth IIRC. I'm sure we'll learn more about it. It looked like that black crystal of Brainiac's (from Solitude) and like the FOS crystals.
My theory is that it's Kara's way of replacing Jor-El at the FOS with Zor-El. If the FOS Jor-El's purpose is to guide Clark on Earth, then Kara's explanation of that crystal guiding her on Earth makes me think it's Zor-El's will in there to guide her. Very interesting!!

A US senator wouldn't be involved in anything that highly classified.

I just think the blue crystal is probably what will be used to take out Bizarro for good. I can imagine an exciting superfight between the two, during which Clark stabs Bizarro in the chest with the crystal...and poof! Big explosion, no more mirror match.

I doubt it. That crystal is not just kryptonite. I think it does a whole lot more. Remember that Jor-El said not to trust her. I really do think the crystal is her way of taking over the FOS, just like Brainiac did.

What amazes me is that people seem to be forgetting something: the "Jor-El" in the Fortress is an AI; in essence, merely a very sophisticated computer program. As such, it could be compromised. What's to say Kara really is meant to help, but the Fortress warns Clark because of some faulty logic...its a stretch, but could be possible.

You're right, it is possible.
I think that Kara has alternate motives that we don't know about yet. My idea of what that is was what I said above (she will try to take over the FOS and bring Zor-El's will to control it). So far every time Jor-El has warned Clark of something it came true.
Or by applying your idea to mine creates a whole new scenario. Picture these 2 parts to this new scenario:
1) The FOS Jor-El logic was always faulty or has been faulty since Brainiac attacked it (either Solitude or Vessel), or perhaps was faulty since Jor-El's crystal which contained Zod's essence was used to revive the FOS.
Some SPOILERS
2) Since Brainiac will be back later this season, he would know that the FOS is corrupted and want to keep it that way. Brainiac knows that Kara's crystal contains an uncorrupted copy of Jor-El's will and wants to prevent that from making its way to the FOS at all costs.
So it could be either the original scenario I posted (where Kara wants to bring Zor-El to the FOS), the 2nd scenario (where Kara's crystal contains an uncorrupted copy of Jor-El and Brainiac is out to stop it from getting to the FOS), or perhaps a different scenario than these 2.
One thing to note is that Kara was the one who said that Jor-El did not get along with his brother. So this is not from some messed up logic. This is what makes me think that she will try to bring Zor-El to the FOS and fail.
A great explanation would be that Jor-El and Zor-El's problems led to Zor-El turning his back on Jor-El and assisting Zod in destroying Krypton. This would mean that Zor-El's will would be an ally to Brainiac & Zod. This would be an awesome storyline.
