I also believe it could be the cloned Lana, though my friend John has his own theory, which concerns Lex when he was part Kryptonian and taken over by Zod's mind.

I think its the lana clone, maybe its missing because it was in the car explosion?? Lana hacked into Lex's ares files in Nemisis so she may have known about it all along
