The only thing about the whole finale that I thought was a bit forced, and kind of odd was Molly telling HRG (or Noah, whatever he will always be HRG) and the good doctor about the "other" worse baddie. I think it would have been better if there were little snippets and just like quiet notes through out the last four or five episodes, hinting at someone else on the horizon, I saw that scene as:

TK looking out at audience: "Hi kids, your old friend Tim here. Now I know that we are getting real close to the end of the season, and the wonderful storylines the writers and myself have worked out for you are kinda wrapping up, as promised. I just thought I would pop in and let you know, we are gonna have an even BADDER bad guy kicking around our rag tag team of do gooders next year, so stick around, and we'll see ya in September! Alrighty- What oh right, sorry theres an actual scene going on behind me, lets get you all back there. Thanks for watching!" Then like throws a thumbs up our way, and off he goes. Just seemed forced.....to me.....a bit.....anyway.

Not trying to tell these folks how to do thier jobs, cause I am a gigantic fan of this show, and the story they are telling, but here's just an idea of how the reveal of the big bad could have gone:

Peter and Nathan go off to give everyone a heck of a fireworks display, Everyone is all happy/sad about what's going on. Pan up to a building overlooking the courtyard, or whatever, and see a figure from behind, so no need to show who it is. Said character says something like: "Interesting" or "Perfect" you know something to show his agreement with whats happening, while kinda giving him an enigmatic stance on it, then see his point of view go to Sylar laying "dead" on the ground and say something like: "That won't do" and then he drops the body of someone from the show, like oh I don't know wicket witch petrelli or someone else who has kind of out lasted thier purpose. Then when you see the blood trail, you (or me, or them) put together that someone else is gearing up to give everyone a run for thier fun.

just my rambly thoughts.
