They stated from the beginning that he walks a morally grey line. That was what was hinted at since day 1. Then if you watched last weeks episode, you saw that he GREW to be a good guy, and he's been hiding it the entire time, because just as you saw in this episode, he was afraid that just what happened now would happen.

He's always been a good guy.
I think it's funny that people assume "the company" is bad.
They're monitoring people with abilities.
They dont do anything the CIA or FBI doesnt do.

I'm hoping the FBI or CIA don't kidnap people, leave them with weird scars and then dump them somewhere with their memory tampered with...
And I don't see it so much as that he's become a good guy, just that he's become a good father. As I understood from the episode and the graphic novel, he wants to shut down the company to protect Claire, not for the good of the world.

What is the company's stance on the heroes? Are they considered "inferior" to normal humans? (sorry, its the only word i could think of)

the company kills heroes, the only ones that were let loose was the ones involved with hrg.

no the company kills the people with abilities that might be dangerous, not everyone they find... like hrg said he couldve choose to kill ted but since he had a low radiation lvl and a wife he choose not to. i think we dont know if theyre bad or good yet... we just know that they kill the dangerous people

What are you guys talking about?
"The Company" doesnt kill heroes. They MONITOR.
If youre talking about Claude, then the reason they meant to have him killed is because he comprimised the whole "Company".
They didnt kill Sylar.
They wont kill ted.
And they definately wont kill Mat.

So basically, they do kill: Heroes that have an agenda/opinion different to The Company are taken out instead of spoken with.
And they do more than monitor; the experiment on Heroes. In some cases, unleashing their full potential before they're mature enough to handle it.

I can't remember which episode it was but I got the impression that the Company do kill the dangerous ones but they didn't kill Ted because he had a family.
They didn't kill Sylar because they were still testing him when he escaped and HRG had orders to keep him alive until they knew all about him.
You're right about Matt though because Thompson said that he'd be good to have on their side.
I don't think he's a good guy - I think he's on his family's side - whether that is good or bad.
However, it remains to be seen what will happen to him now given what happened. I felt like slapping him because of his stupidity!!!!!!! He worked with those people every day and he got sloppy!
