The Haitian said he answers to a higher authority, and HRG asked "In this company?" Then he replied, "No in your daughters life".
Which makes me wonder if maybe Nathan isn't a little more involved than we were led to believe.
And as for who he was hiding all those years ago, could it have something to do with someone connected to the building in New York they seem to all meet on?
Even Hiro was there as a youngster.

I thought that the implication was that it was Claude.
First, right after he says that it cuts to the flashback where HRG shoots Claude.
Also, if you listen to the commentary on NBC Rewind for that scene, they say that they cut a scene that showed that Claude was like an uncle to Claire.

Yeah it's probably Claude. Nathan wouldn't have any connection to the Hatian.

Connections seem to pop up where you least expect them. Soon we will find out that DL is Peters' illegitimate half brother from when Ma Petrelli walked into a roadhouse bar in Mississippi on a road trip with her girlfriends.:p

I thought the higher authority in Claire's life would be Claire.
It wouldn't be Nathan, as the Haitian tells Claire "Of your father, I know nothing".
And I don't see how it would be Claude either, because the Haitian helps HRG to find Claude on the rooftop, and I think he's the one who taser's Claude anyway (or was that HRG?)

I think it is Hiro's dad. Because Nathan do all his mom say, (like we saw in a previous chapter) and I don't really see him like the higher autority

yeah, i nodised too, but I still think Claire is the one the Hatian (hey, now that we know he talks you think we'll learn his name?) was talking about.

The Kanji on the Haitian's necklace doesn't tie him to Mr. Nakamura. It appears many times in the season.
Isaac paints it before he meets HRG.
Claire draws it on the edge of her pages in one of her workbooks.
It appears in the gaps in the code of Chandra Suresh's program.
It's on the 9th Wonder front page.
On the episode when Matt is introduced, I thought the symbol was in to pool, I'll try to get a screeny of it to upload.
The symbol is linked to the "specials", not just to Mr. Nakamura

There's a thread on here somewhere, with a list about 4 times that long of other appearances of the symbol.
It's been discussed in depth. :)
As it stands, I understand that Claude was Jack's first partner, & The Haitian was his second one.
The Haitian will take the blame for Claire's escape & the big mindwipe. As far as the organization goes, he's a marked man.
Given the chance, he will be terminated.
Since they always pair up a Hero with an agent, it stands to reason that Matt will be Bennets new partner.
Mr. Thompson & Mr. Nakamura are in a higher level of the organization. They answer only to Linderman.
