Here's my thinking:
Brainiac's mission was to release Zod. As that was accomplished and his copies were destroyed he remerged with the ship until Zod needed him again.
This was when Zod removed him ( as the computer ) and used him to link up the satellites around earth.
Then Clark zapped the computer to pieces, removing Zod's threat and the threat from Brainiac. Now Lex is trying to back engineer this device and when he does, Brainiac will be reborn and be independent since Zod is gone.
So if Lex has any remnant memories of being Zod, he may suspect that not only may the computer help build a weapon as Lana suggested, but it may be access to the intelligence of Fine ( Brainiac ).
