In Zod, Jor-El said that he destroyed all copies of Brainiac when the Kryptonian dagger impaled Fine's chest (which happened in Vessel). However, Brainiac still resided within the Black Ship's harddrive (AKA: The Black Box).
In Fallout, Baern (A radiation sucking phantom) absorbed a portion of the Black Box and what was left of Brainiac.
But the remaining pieces of the box may still be out there....

He actually paints his face with a shattered world on fire in the background. That picture always interested me. I think he has a stained glass window with a similar picture on it in his mansion.

Well, we know his name in the dream was Dr. Hudson. I don't think his real Kryptonian name was ever mentioned.
Seasons 1-5 all had episodes with a helicopter. Season 4 had actually 2 (at least). Name one episode in seasons 1-3 & 5 and two episodes in season 4 that had a helicopter in it.

I thought all phantoms in the PZ were Kryptonian and that some of the corporeal ones were the ones that weren't. I didn't know that non-Kryptonians could have phantoms inside them.

Trust me, I rewatched Insurgence just to make sure there was a helicopter in that episode.

If I recall correctly, Gough said in an interview after Vessel aired that Brainiac infected the console in Solitude after being impaled and began calculating scenarios for re-releasing Zod. So he knew that Clark stabbing him was a possible outcome. But yeah, it was too overly complicated.

^^Scare. The nukes scene was the footage. FYI, the 80's show Knight Rider used footage from the 1978 Superman movie with the dam that Lex destroyed which started flooding everything in the 1st season episode, Not a Drop to Drink.

The exact answer I was looking for was because Superman will be there to stop something like that from happening and that Lex's vision was just his worst fear, not a vision of the future.
What appears to have happened to Crater Lake that made it different from Cool to Aqua? And I'm not talking about it being frozen in Cool. Something else that would have dramatic effects on a character.

The differences I noticed were the boardwalk that Lois jumped off of and whacked her head and the sonar machine from Luthor Corp. that was killing the marine life in the lake.

I think they were the guards that evacuated the museum when Phelan called in the bomb threat. You can't expect a bunch of cops earning a bit of ka-ching on the side to be too brave!!!!

Then as the future becomes the present, at the storage facility, before Adam whacks the guard, on the radio the score is given as "Vipers lead 52 to 46...". Then at the Kents before Clark goes to the Youth Center to await Lana's call, Clark asks for the score to see how much time he has left - "Vipers up by 2, 61 to 59".

Well, in the close-ups Jonathan, Martha, Pete, Chloe and Lana were covered. If the scene covers all the people Clark "loved" then the missing one would be Lois (who was way off appearing in the series) or Lex. Lex would fall into that category at this stage of Smallville because Clark considered Lex a close friend at the time.

I'm clutching here a bit but how about "Decipher". Clark had to decipher the various clues from Lana's visions (through Deputy Watts eyes) to save both Chloe and Lana. Edgar deciphered the code to help Lionel discover the water stones power of transference, and Lionel had to decipher the various clues that Cole gave him in the tests.

I mulled over that one but Watts wasn't framed, he kidnapped Chloe so he could save he and be the town hero. Edgar was framed so that Lionel could have him in his cell to decipher the Kryptonian symbols, and Cole wasn't framed either.
Maybe KIDNAP?? Chloe was kidnapped by Watts, Edgar was framed (bit of a stretch but sort of kidnapped), and both Lionel and Martha were kidnapped by Cole. The other sort of kidnap that occurred was Lionel kidnapping Clark's identity in Transference.
Maybe HERO? Watts wanted to be a hero, Edgar would see deciphering of the Dead Sea Schrolls as academically heroic or heroically helping Clark to regain his identity by tricking Lionel-in Clark to come back to the prison, and Cole wanted to kill Lionel, which would make him a hero to all those who hated Lionel.

What about electronic voice changing (man, this is really clutching at straws). Both Watts and Cole used masks with voice changing electronics. The only voice-changing that went on in Transference was Lionel-in-Clark demanding that Clark-in-Lionel say the word "Meehan" into the dictaphone so that Lionel-in-Clark could get past the voice-recognition hurdle on the phone to the bank. And the thing I thought was ridiculous about Molly's apartment was that the lift opened directly into her apartment (usually would open into a hallway). And xray, you have me stumped on your MM allusion. The episodes in Season 4 that have people who are "not themselves" are Facade, Devoted, Tranference, Spell, Scare (well sorta), Unsafe (Clark on red-K), Sacred, Onyx, Spirit, Blank (well Clark has amnesia) and, briefly, Commencement (Lana stabs Genevieve as Isobelle). The only vague connection I could find was Chloe referring to Dr Fine as Mother Makeover (MM) in Facade!!! Admittedly I zipped through the Season 4 DVD but I could find no references to Mars or any other thing I know about MM (oreos, fear of fire, alien with multiple powers, alien police, etc, etc). The only reference to aliens, extra-terrestrials and mutants was in Blank when Chloe said Clark was different.
Either I'm dense or your reference is way too loose for me!!! Clearly I'm missing something obvious or you've really picked a near impossible trivia question!!

I believe one is from Chloe. Clark, Chloe and Lana were at The Torch when Clark hears the key for the first time. I beleive the episode was Rosetta. (I'm doing this one by pure memory :\so it might be off...) as for the other one I'll have to do some digging....

Haha, you got it. It was Superman (whose reflection could be seen in the globe). I remember posting about this right after seeing the episode, and some awesome fans here took screen shots (in the negative that one guy took, you could really make out the reflection).
I was very busy at work today (didn't even have time to set up my laptop and turn it on).
By the way, I have to give binkys711 partial credit, since Superman is also a reporter (Clark).

As for the pic, I swear I stared at that thing like 20 times and all I kept seeing was the outline of the building and the metropolis skiline, now I can barely see an outline of supes, just can't picture his head. The supermanish thing about the wedding plans was the colour scheme of the seating arrangements for the rehearsal dinner. It was red (family feuds), yellow (buffer zones) and blue (relatives who still talk to each other).

Well, using the dorm room clue, I found the following references to dorm rooms. Geoff John's room is in Reilly Hall, Chloe and Lana's room is in Crawford Hall and Ally's (Void) room is in Poss House. I can't find what "house" Lois's dorm (Recruit) is in.

Which episode (other than the ones where he lost his powers e.g. Mortal) did we see Clark use his superpowers least. In the episode I am thinking of he used just one of his abilities (speed, strength, xray vision, heat vision, super hearing, superbreath, invulnerability, flight(?)) just once.

When you say just once, do you mean on screen? Or do use of powers off-screen also count (like if he has to go far away and we know he used superspeed though we didn't see it)?
I'm going to take a preliminary guess and say Subterranean.

What we "saw" him use on screen. In the particular episode, he was at a place that logically he would've supersped to (in Metropolis) but we didn't see it. We "see" him only use one of his abilities and just the once.
Not Subterranean. We witnessed him using speed (when he got Javier away from the bus), xray vision (at least twice - Javier in the cupboard in the barn, and when he xrayed the field to see all the bodies), and strength/invulnerability (when Jed pulled him underground and he smashed Jed out of the ground) at least (there were possibly more) in that epi.
And for the purposes of this question, Clark was largely powerless in Nemesis due to kryptonite in the tunnels (although he did use invulnerability at least twice - to survive the initial tunnel explosion and then later survive the tunnel collapse while weakened with K-rock), and Noir was largely a Jimmy-centric dream sequence epi (although he did use speed and strength to get to and catch Chloe in the stairwell fall), so not either of those.

I was going to post this last night, but I think it was Hydro. I don't remember him using any other power but superspeed when he was dressed up as the Green Arrow. The rest of the episode he spoke to Lois & Ollie without using his powers and also to Chloe alone in the Talon apartment at the beginning & with Lois present at the end without using his powers. Am I correct?

Close but no cigar xray. He also, in Chloe's words "chucked a guy across an an alley (strength) and then supersped away. I mean who does that?" In the scene you refer to Clark (as GA) grabbed one of the goons attacking Jimmy and Lois and one-arm hurled him 30 feet across the alley into a bill board (which of course none of us mere mortals could do!!). He also jumped from a great height to arrive at the scene (but this was less obvious).
There are quite a few episodes where Clark only uses one ability, but he uses them more than once. My episode sees just the one ability used and used only once. Reiterating, episodes where Clark has lost his abilities don't count, e.g. Mortal, Fever, Leech etc. Even in Zod, where he was powerless in the Phantom Zone for most of the epi., he used invulnerability several times. Once to survive the exit from the Zone (in the crater!!!), then to survive Lexod's super crashtackle (which was Lexod's reaction to Clark heat beaming the spinning black box) at the mansion that saw them fly across the sky into a field, then to survive Lexod belting the snot out of him on the rock, then to survive the superhurl through the trees before giving Zod Jorel's regards!!!
To narrow it down, the episode I'm refering to occurred mid series (after S2 and before S5).

OK, I'm guessing Labyrinth is on the list of episodes that don't count. I'm pretty sure it was a season 6 episode.

Aye, clearly Labyrinth is one of the episodes that comes under the "powerless Clark" heading. And you posted just as I edited my last post to say it was a mid-series episode (not in S6).

What about Memoria? I think the only power he used was superhearing.
