Why is Clark not going to the fortress to speak with JorEl? He knew that lionel had good intentions when he destroyed Brainiac. Why not go there and ask JorEl for help. Makes no sense to me. Another case of Clark turning his back on his heritage.

I don't think Clark completely trust Lionel enough to take him to the fortress after the fiasco with Fine on Splinter.

....and how did Lionel know about the fortress? Not Lion-El ;) But regular Lionel. I dont think he's ever seen it before.

Remember from Mercy that Lionel told Clark he's known about his secret and the fortress ever since he was taken over by the crystal in season 4. He just doesn't know how to get to the fortress.

Clark never had to go to the fortress with Lionel. He could've gone there himself.

Clark is still stinging from Prof. Fine's betrayal at the FOS. He thought he could trust him. Right now, the only two people that Clark feels certain he can trust are Chloe and Martha.

Ditto. He is afraid of trusting Lionel after trusting Fine. But I agree with myankskent, though: he could go by himself. I guess he will but he doesn't want Lionel to know it. He probably think that Lionel would follow him or something.
