I don't understand what you mean. I would assume they sent him back to the nuthouse. If they were capable of holding onto him for 12 years, they probably have some method of controlling his powers.

he was in custody until he killed the sheriff with the glasses and the blood. then he ran away. then we never saw him again.

Well, even the "defeat" in the barn at the end was kind of odd. Maddie put down the glass shards and starts hugging Clark, and evil sadistic dad just cowers there. I guess he realized his little girl really hated him and it just sapped his will to keep on being evil and sadistic, but it was still a pretty anti-climactic ending.
