They kinda jumped into this bellreve deal and skipped over the three thugs from krypton. They did link stuff from the first episode but I missed this talk about pete and whoever else. Some things were continued and some were not.

Why does everyone here love the word PLOTHOLE so much?!
But the three thugs from the movie, the equivalent of Ursa and Non were taken care of in Arrival. They may return.
However, Zod MAY have simply been a shoutout to the fans, but more than likely he will show up later. Remember, Lionel said that "THE DISCIPLES OF ZOD" must be stopped. He didn't say "ZOD" must be stopped, because obviously Zod isn't anywhere near Earth at this point. Unless you don't read spoilers. If you don't, there's a chance James Marsters turns out to be Zod. :p
And since Lionel said that line, Zod isn't meant to be on Earth. So whether he shows up or not, IT"S NOT A PLOTHOLE. As much as some of you can't believe that Smallville can actually not have plotholes in it, IT"S NOT A PLOTHOLE.

I'm gonna speculate that the whole ZOD thing is a long term story arc that will rear its ugly head later in the season.
Just a guess

Zod what just a shoutout to movie fans I think. I will be seriously surprised if he makes any kind of appearance this season.

Meanwhile, in the Luthorcorp plant into which Clark and Chloe ventured: Braniac is completely invisible and the Spaceship is hidden in Level 3.5.
But that's not a plothole either.

Thats not a plothole. Brainiac isnt even in the plant anymore. hes gone where ever he is. Luthorcorp is a big place. there could be tons fo secret floors no one knows abot. Also, the ship is probably in secret hanger somwhere, which, doesnt HAVE to be anywhere NEAR level 3.

I *said* it wasn't a plothole. ;)
When did Braniac leave? HOW did he leave? He turned to goo, and as we all know, goo can get through Luthorcorp security like a teenager with a laptop, er...
Didn't we get a good look at the architecture of the plant back when Lex himself found out about level 3?
You could be right about the location of the ship, though. Chloe mentioned her knowledge of Lex's coverup, and since she can apparently locate the true name of Yahweh on her laptop, it's a good bet she would have located the ship in the plant if it was within range.

It would have been helpful to Chloe if that was in the script too. :p

She probably could have located the ship if it was in range.. IF SHE WAS LOOKING FOR IT!!! the fact she wasnt looking for it, so of course she didnt find it.
Dood I KNOW peole have covered this before. Tbhey cant Shoot every little scene to explain every little detail. a lot of it has to implied. If they shot a scene for every little detail, explaining everything, we'd have a friggin movie on our hands. This is TV man.
When did brainiac leave? well Why the hell would he rish sticking around? All it would take is a guard walking in their, seeing him and then Brainiac has to do some seriou sass kicking which of course will cause more trouble than he wants. Knowing this, I can guarantee that he left right after we saw him! How did he leave? Hes basically Artificial Intelligence. He can turn into whatever the hell he wants, thats how he left! You gotta assume these things and to call these things "Plot holes" is dumb.
You cant expect everything to belaid out for you. You gota actually do some thinking yourself, thats what makes the show fun. Everyone has their different theories as to why things happen the way the do.
