lionel had the fire crystal in his pocket and when clark put the other 2 stones in there slots the fire crystal that lionel had started calling out to clark (clarks ears start buzzing).

As lionel had the stone in his pocket it caused a reaction (he had a seizure) and near the end of the show when clark put the final stone in this seemed to download the kryptonian lingo onto lionel just like it did with dr walden.

The stone wasnt meant for lionel that is why he had the seizure
