Who runs Hiro's company

Is Hiro the CEO of Nakamora or is his Sister S3 seemed to imply that Hiro was in charge even using his dads old office. Now it seems his sister has more power even getting on him for spending money on billboards

She is in charge of the company due to the season one episode where their father puts her in charge. I think Hiro was using his father's office as a sign of respect more then anything else.

In volume three, Hiro played the DVD (or was it just a CD?) he found and it was Kaito telling him that by playing the disc, it meant that Kaito was dead and Hiro was in charge. I don't know anything about the Japanese culture, but it wouldn't surprise me if his sister feels safe to take the liberty of making a few decisions while Hiro is off saving the world.
