I've never understood why Clark is not hurt by Kryptonite when he is drained of his powers Isn't he still biologicaly Kryptionan and thus be vulnerable to its effects

Never really thought about it, but that's an excellent point. After all, its not his powers that make him Kryptonian. Its his Kryptonian biology that allows his powers to come from the yellow sun.
Guess that falls into what is most commonly known as a 'plothole'.

Clark's powers come from stored up yellow solar energy. Kryptonite causes his body to no longer process the solar energy into powers to be released. It effectively becomes poison to his body. If he does not have his powers there is no danger of Kryptonite screwing with his body's ability to process the energy. It's like us getting a stomach flu. Our dogestive system gets out of whack and we can't process food properly.
