kara / karaniac question

i´m sorry to ask it if it has been asked before. I just has a big doubt.

We see at the end of apocalypse that kara is on the floor with milk and all that stuff, my question is : is that kara or is it brainiac. And if she is kara, why Clark said to Brainiac in artic (7x20) kara never came back from krypton, did she?. By the other hand, if it is brainiac, why does she have a stomachache as we see??? she is lying on the floor with pain... i just can´t catch the idea. when did brainiac took the appearance of kara??? when?

It was Kara, infected with Brainiac (much like Chloe is carrying Brainiac and is infected now).

Eventually, Brainaic freed himself from Kara's body, and then trapped her in the Phantom Zone. Clark never saw both at the same time, so he just assumed (incorrectly) that it was Brainiac the entire time.
