When Zod merged with Lex, Lex had already been given Kryptonian powers by Brainiac. It had nothing to do with Zod merging with him. The powers were there already.
What's with Lois' body developing Kryptonian abilities just because Faora merged with her?
Nice keeping in step with established continuity.
Anyone got an idea on how to explain this?

The problem is that they backed themselves to a corner with this Faora thing. One might argue that Bow Wow didn't have any kryptonian powers when he was possesed by a phantom. At the same time Lois and Faora came back from the Zone but didn't cause any craters.I believe it was just a case of the audience having to play along in order for the plot to advance.

Wait what? As far as the show presented, Lex was only prepared to be the vessel by getting a super immune system and healing. Like when he cut his self on the glass and healed. This was only done so that Zod's vessel was nearly perfect. But the superpowers arose because of Zod's possession.

No, Lex had powers before he was possessed by Zod. He used superstrength and superspeed and showed invulnerabilty.

Shooting yourself in the hand and ending up holding the bullet while your hand is totally unharmed DOES tend to suggest being invulnerable. :D

I think Lex was given powers before being possessed so his body could adapt to having the speed, strength, etc. Faora said that Lois wasn't her first choice but "flexible." That could mean that her body was able to adapt quickly to the powers.

Bow Wow's "Phantom" wasn't Kryptonian. He did end up having whatever his natural powers were (radiation?) once he merged with the human kid.
As for the craters, it was a different portal device that returned Lois than returned Clark and the escapees he ended up having to track down.
Clark, Bow Wow's character, Jor-El's assistant and all the others returned at the same time from the same portal, which for some reason opened pretty high in the atmosphere.
The one opened by Kara was in a different place, and may have returned Lois right to ground level.
Why Kara had to have her own portal device when anyone from the House of El supposedly could operate Clark's is a little vague. (Also vague is why they had to use hers and not Clark's, tho' I suppose it was easier to at least try and block the Phantoms from using Kara's. Clark's was out in the open.)
As for Zod...
Maybe Jor-El had done more than phantomized him, but also somehow removed his powers first? (Meaning he'd have none to bring into Lex's body, so Brainiac had to fix that?)
Or, was it that Faora didn't have her powers when she first took over Lois, but knew the method of re-creating them, and we just never saw her doing it?

Well, Jor-El and Zor-El hated each other. Zor-El must've taken his chances in building his own portal since he couldn't trust his brother(which he could've). In addition, I doubt Clark even knows where his portal is. Raya was the one who led him to it. Why waste time wandering around looking for his portal when Kara knows the PZ so well by now and knows exactly where her portal is?
JK got the powers right away when Jor-El gave them to him. So did Lionel as Jor-El's emissary.

But they were not possessed by phantoms at the time. Those are completely different cases.
Lionel was possessed. Not that different at all.
BrainIAC also explained that the serum was to have him handle the powers for Zod. When JK got them he ended up weakening his heart. I'm sure Zod didn't want to have the body he posesses giving out on him with a heart attack.

Right, it was supposed to be permanent. That was going to be Zod from then on so more prep had to go into it for him to be Zod for however long a Kryptonian can live which is a very long time on earth.
It's not the big of deal. She was possessed, got powers and that's it. Move on.
